The best current choice is the Nexus Mod Manager (henceforth refereed to as NMM) It works for Many games, Including Fallout 3, Fallout New Vegas, Skyrim, and many others. Mods set active in profile you are using are active in the game. The file Fallout Mod Manager (FOMM) v.0.14.11.12 is a modification for Fallout: New Vegas, a (n) rpg game. MO2 uses virtual Data folder for active profile. Go to the mods directory or the directory where the archive is saved and double click the mod archive file which contains your chosen mod. Use the Add FOMod button to open new window which you can use to browse for compressed archives including. Click Package manager and wait for it to open. 
MO2 installs all mods as separate mod folders, under it's own installation. Open FOMM from your desktop shortcut or start menu or the directory you installed it to. I would recommend using Portable option, but Instance does work.
